Interesting idea!

The atomic swap requires also 2 on-chain txs if not done via LN, so the 1 tx protocol would be better compared to that.
Doing a swap BTC on LN to LTC onchain (crosschain submarine swap) and then use LTC for the protocol might work, but I fear that adds too much friction and users still need to lock up BTC into a LN channel to start trading (adds another 2 txs if the user is not using LN already and want to keep the funds on LN). Also it would not bring us AAM (which might be hard to achieve anyway).
